I had the same problem with my 2000 3.9 and I did a compression test and that told me I had a valve open so I took off the valve cover and there it was a rockerarm was real loose so I tourqed it down and runs just fine and the clicking sound it use to make, it don't anymore.

I'm not a mechanic / technician but I BELIEVE if the fuel injector is restricted so that the proper air - fuel mixture is not getting to an engine cylinder , that an engine cylinder misfire can occur ( that is only one of the causes of an engine cylinder misfire )
