Sounds like a bad seal to me. Water is getting in and evaporating into the air. It then condenses onto the cool truck lid and that's where you find it when you open the trunk. Lift out the carpet on the truck floor to look for holes. If you don't see any, I'll bet your rubber seal needs replacing.
Open the rear door. On the passenger side about half-way up the opening (outside the rubber door seal) is a little black cup with a lid that says "washer fluid only". I assume you are missing the lid :)
If the lid formed a seal, it should sag from the outside pressure.
