According to Egon in the first movie, crossing the streams will effectively destroy the universe - resulting in "all life as you know it stopping instantaneously and every molecule in your body exploding at the speed of light". At the end of the film while the Ghostbusters do cross them, they do so through a gateway into to another dimension apparently destroying it while leaving ours unharmed (although it still results in an enormous explosion, which they rather improbably survive). Clearly it remains a perilous, last-ditch manoeuvre.
