You can restart the Pokéwalker by resetting it to its factory settings, in order to do this, select "Connect to Pokéwalker" and then hold down the Down on the D-Pad as well as the X and L buttons at the same time, you will be prompted to delete the file and once you've confirmed the selection, it will go back to as it was while it was packaged with Pokémon HeartGold however any Pokémon in the Pokéwalker will be returned back to their original game save file so if the original file doesn't exist then the Pokémon in question will be lost.

The Pokemon is not actually 'in' the Pokewalker, it's still on the cartridge, just set aside. It no longer shows up on the game and can't be used until 'returned' by the Pokewalker. But to make it appear again, on the Pokewalker connect screen on the game itself, press and hold up, select and R. This will return the 'sent' Pokemon to your box. You do not need the Pokewalker itself, so the Pokemon is not 'lost' if the Pokewalker is lost or irreparably damaged.
