The executive branch of government is the Governor General (as the Queen's representative) acting on the advice of the Prime Minister and other ministers. The Governor General appoints, as Prime Minister, the person who is best able to command the support of a majority of members of the House of Commons.

This means that the Prime Minister is usually the leader of the party with the most seats in the House of Commons (although when no party has a majority, there are some other conventions that can set out who becomes or remains a prime minister). Canadian citizens elect members of the House of Commons, affecting the determination of who serves as Prime Minister.
